You can get Purified Gems by defeating Team GO Rocket leaders. Just keep knocking out those pesky Rocket Grunts and you'll get Shadow Shards, which you can combine to make Purified Gems!

From my experience, taking down enough Rocket Grunts and leaders will earn you the Shadow Shards you need. It’s a bit of a grind, but it’s worth it for Purified Gems.
