You don't get rid of them; you use them. Spend them in the Soul Shop for pets or other useful stuff.
Souls just sit in your inventory. They don't go away. Kinda annoying, but it is what it is.
Just hit up the Soul Exchange shop in the game and spend those souls on some badass pets and items!
Souls can't be trashed, but hey, why not use them to buy some cool items from the Soul Shop? Better spent than stored!
