Just use Zeni to upgrade your equipments and soul boost your characters. That's the best way to spend it!
Why get rid of it? Just keep stockpiling it. You never know when you'll need a ton for a big update or new feature.
Trade Zeni for Z Medals by maxing out characters and using the summoning feature. Gets you cool stuff too!
