Short version: You can't 'get' the Skeleton Merchant like you do other NPCs. He just shows up randomly in the Cavern layer. Keep roaming those depths and eventually, you'll bump into him. Luck be with ya!
Actually, I found the Skeleton Merchant by total accident while farming for crystals. He just popped outta nowhere near me. It's totally random, but make sure you have some coins on you to buy his stuff when he does show up. Really cool items sometimes!
