To get the Truffle to move in, you've gotta play architect a bit. First, build a house in an above-ground Mushroom biome. This biome doesn't just pop up; you have to create it. Spread some Mushroom Seeds on Mud Blocks or let the Glowing Mushroom biome spread to get the job done. Once your Mushroom wonderland is thriving and you've got a vacant house ready to go, Truffle will pack his bags and move in, assuming you've defeated the Wall of Flesh and have an empty house, of course!

Short answer: Make a mushroom biome surface house after beating the Wall of Flesh. Truffle will show up like an uninvited but totally welcomed party guest.
