Click on a province where you own all the settlements, then look at the province overview panel, and voilà, commandment options will be there!

Make sure you control every settlement in the province. Then the option to issue a commandment will show up in the province panel.

You gotta control an entire province. Then you can issue commandments from the province overview panel. Trust me, it’s a game-changer!
