Hot take: Just don't. Picking a side and seeing the story unfold is way more satisfying. Fallout 4 is all about choices and consequences. Playing Switzerland is less fun.

From my experience, you can keep most factions from turning on each other by carefully choosing your quests. Make sure to not complete 'Tactical Thinking' for the Brotherhood if you want to keep the Railroad around. And really, listen to what each faction says closely; sometimes the solution to avoiding conflict is in the dialogue.

The key to keeping all factions alive in Fallout 4 is to play the middle ground for as long as you can. Complete quests for each faction but avoid progressing to the points of no return. Specifically, stop before 'Mass Fusion' for the Institute or 'Spoils of War' for the Brotherhood. This way, you can enjoy the benefits of each faction without triggering their endgame conflicts.
