From my experience, you can keep most factions from turning on each other by carefully choosing your quests. Make sure to not complete 'Tactical Thinking' for the Brotherhood if you want to keep the Railroad around. And really, listen to what each faction says closely; sometimes the solution to avoiding conflict is in the dialogue.
The key to keeping all factions alive in Fallout 4 is to play the middle ground for as long as you can. Complete quests for each faction but avoid progressing to the points of no return.
