To kill Flowey, you need to play through the neutral route and fight him after defeating Asgore. When Flowey takes over the game, you'll face him in his grotesque form as Photoshop Flowey. Keep attacking and dodging his attacks until you defeat him!

Just beat Asgore and let the game flow (pun intended). Flowey will take over and you'll get your chance.

After beating Asgore on the neutral route, Flowey will show up and take over. You'll end up fighting in a crazy battle. Just persist, dodge well, and attack whenever possible. Once defeated, you can choose to spare or finish him off.
