Tough one, since squirrels aren't actually part of the enemy lineup in Plants vs Zombies. Maybe you're mixing them up with zombies or another critter in the game? Anyway, to take down zombies, plant pea shooters, sunflowers for more sun, and don't forget potato mines for an explosive defense!
