Use the Super Mario 64 Editor for modding and Blender for animation work. It's not easy, but totally worth it!

Heya! To make Super Mario 64 animations, grab a ROM of the game and use an emulator with tools like Project64. Then, use programs like Blender or 3ds Max to create your custom animations. There are also specific tools created by the modding community, like 'Super Mario 64 Editor', that can be really helpful. Happy animating!

Simple answer: ROM, emulator, and Blender. Done.

I've done this myself. You'll need a good ROM emulator, then export the game models. Use Blender for animating, and if you're feeling fancy, add some custom textures in Photoshop. :D
