Heard you need to install a specific driver to get the controller working. Check out XInput for the best compatibility. Emulation Station has an awesome guide on that.
I use it all the time! Open Project64, plug in your controller, go to settings, and map the buttons. Takes like 5 mins max.
Just plug in and play! Most emulators auto-detect Xbox controllers these days. Project64 especially makes it a breeze.
