Once you cure the Kharaa infection, you won't need to worry about the Quarantine Platform any longer. You deactivate it. Can't actually demolish it though, sorry!

Ah, the Quarantine Platform, the big alien tower on that lonely island. You can't 'remove' it in the sense of dismantling it, but you can disable it! Just take the cure for the Kharaa bacterium and interact with the control panel inside the platform, which happens after you hatch the Sea Emperor's eggs. Happy exploring!
