The best way to remove an Undercity is to get a hero with the 'Cleanse Corruption' ability, or just burn the city to the ground. Problem solved!
Sent a hero to cleanse it. Easy peasy.
In one campaign, I discovered the Undercity by accident with a hero, then used their 'Cleanse' action. Worked like a charm!
You can remove an Undercity by discovering it with a hero or agent, and then using a 'Cleanse' or 'Assassinate' action. Good luck, Skaven exterminator!
