You don't need to do anything special鈥擲uper Smash Bros. Wii U automatically saves your progress. It's like magic, but with less wand-waving.
It mostly does it automatically, but if you're extra cautious, you can always exit to the main menu to ensure everything is saved!
Pro tip: Autosave should handle it all. But I've found that quitting to the main menu guarantees things are locked in. Never lost a character unlock yet!
