Go to your Facebook app, tap the three lines at the bottom right, scroll to Settings & Privacy, then Settings, and finally Security and Login. Find Messenger and tap the three dots next to it, then Log Out. Easy-peasy!

You gotta log out from the Facebook app itself. Go to Settings, Security and Login, find the active session for Messenger, and log out from there.
