I've done this a bunch of times. Just go to the Facebook app and log out from there. Works for me!
To sign out from Facebook Messenger on iPhone, open the Facebook app, go to Settings & Privacy > Settings > Security and Login. Under 'Where You're Logged In,' find the Messenger session and log out! Easy peasy!
