Just chuck 'em in a box. Who has time to sort? JK, but seriously, keep it simple. Separate them by the main types - Water, Fire, Grass, and so on. It's all you really need to do.

I've got a mountain of cards and trust me, sorting by type THEN by rarity is the way to go. It makes deck building so much easier, and showing off your rarest finds feels awesome. Plus, when you sort them like this, it's super satisfying to look at.
