LOL just turn off the spooky setting in the options menu. No more skeletons!

Make sure your fort is well-lit. Skeletons hate the light, so adding plenty of torches or lights should do the trick.

From my experience, using certain rare bricks can deter skeletons from spawning. Keep experimenting!
