Just grab a fruit, open your Inventory, and drop it in. Voila, it's stored! (Finally, we don't have to carry them around like a clown juggling apples.)

Go to your Inventory, find the fruit, and store it. Update 17 made it super easy.
Inventory is your new best friend! Open it, drag the fruit in, and you're done.
In Update 17, you can store fruits by using the new Inventory feature! Just access your Inventory from the menu and drag the fruit you want to store into it. Simple as that!
