To disable the Quarantine Enforcement Platform (the big gun) in Subnautica, you'll need to cure yourself of the Kharaa infection. Just follow the story, locate the Primary Containment Facility, and cure yourself using the Enzyme 42.
I did it by curing my character with Enzyme 42. Once cured, the gun deactivates automatically. It's a pivotal part of the game's story!
You gotta get rid of the Kharaa infection first. Use Enzyme 42 in the Primary Containment Facility and boom, no more gun.
