Easy peasy! Just craft a beacon at your Fabricator, then deploy it from your inventory where you want to mark a location. You can rename it by interacting with it afterward. Don't forget, beacons are your best friend for not getting lost in the ocean depths!

From my many hours playing, place your beacon, then interact with it to name it something useful. Saved my life many times!

Make a beacon at the Fabricator, toss it out where you need it, and use your PDA to rename it. Simple as that!
