Easy peasy! Go to Steam Big Picture Mode -> Settings -> Controller Settings -> check Steam Controller Configuration. Then, launch The Binding of Isaac and it should work smoothly!

Make sure you're in Big Picture Mode, then go to the game settings and configure your controller there. Worked for me!

Just plug in your Steam Controller, start the game from Big Picture Mode, and it should work by default. If not, tweak the settings in Big Picture Mode.
