Just connect your Xbox controller to your PC via USB or Bluetooth, launch GOG Galaxy, and it should auto-detect in Mortal Kombat.

Honestly, GOG Galaxy usually auto-detects Xbox controllers. If it doesn't, check the in-game settings or GOG's support.
