I've had a couple of Funkos in my PC case for months. No issues here. Just keep 'em away from the heat sinks and you're golden.

Not a good idea. PCs are for computing, not for storing toys. You risk overheating.

Why not? Just be smart about it. Don't jam them in front of a fan or anything. I've seen setups with Funko Pops inside, and they look awesome. Gives the PC a bit of personality.
