The PS3 Super Slim has a top-loading disc tray and is more compact, but some people find it feels cheaper than the Slim. If you want a smaller footprint, go Super Slim. Otherwise, the Slim's build quality might appeal more.

I had both, and the Slim felt more robust and had a quieter operation. The Super Slim's sliding disc cover was convenient, though.
