As someone who has watched both the anime and read the manga, I can confirm that Season 2 deviates significantly from the manga. Still, it's entertaining in its own right!
Kind of a mixed bag – Season 2, aka 'Tokyo Ghoul √A,' is partly canon. It diverges from the manga big time, but Sui Ishida, the original creator, was involved in writing the story.
Nope, Season 2 isn't really canon. It takes a different route from the manga, so stick to the manga for the true storyline.
