As someone who's played both, I'd say start with Warhammer for the more dynamic gameplay and then tackle Empire if you're still craving more Total War goodness.
Warhammer all the way! The lore, the units, and the battles are way more fun if you ask me.
Empire Total War is fantastic for historical strategy lovers. If you dig history, start there for some awesome naval battles and colonial conquest.
