I killed Marco, and honestly, it made my quest much simpler. But I might give it a second thought next time for those juicy side quests.

Whether or not to kill Marco in Starfield really depends on your play style. If you're playing as the ruthless space pirate, go ahead and vaporize him! If you're more into diplomacy and avoiding unnecessary conflict, maybe negotiate your way out of it instead.
