Goku used Nimbus less often as he gained the ability to fly on his own! It faded into the background after that.

Isn't it obvious? Nimbus realized it couldn't keep up with Super Saiyan speeds and decided to take a permanent vacation.
I actually remember Nimbus showing up from time to time, but not as much since Goku got busy flying around himself.
Nimbus didn't disappear; it just got overshadowed by Goku's new flying skills. Flying without a cloud is a lot cooler, I guess.
