Yamato got captured by Kabuto and the Akatsuki! They used him to boost their Zetsu army with his Wood Style jutsu. Poor guy spent a lot of time in a coma-like state afterward.

Kabuto snatched Yamato and hooked him up to enhance the White Zetsu Army. Guess that's what you get for having unique jutsu!
