What happens if I kill Father in Fallout 4?

If you decide to take that leap and eliminate Father, you're looking at a direct confrontation with the Institute. You'll be making them your enemy, which means no more cozy relationships or assistance from them. Plus, you're essentially turning your back on one of the major story paths, so expect a lot of hostility and to miss out on their exclusive quests and tech goodies.

Killed him on my second playthrough because why not? The game really makes you feel the weight of your choices. Afterward, it was war against the Institute, and I had to side with another faction to finish the game. Totally changes the dynamic and how you interact with the world.
Just do it. If you're not about that Institute life, taking out Father simplifies things. You pick a side, stick with it, and watch the fireworks. The other factions will welcome you with open arms, and you'll carve your own path through the Commonwealth, minus one morally gray science dad.
