Fullmetal Alchemist (2003) started before the manga was finished, so it created its own story after a certain point, whereas Fullmetal Alchemist: Brotherhood (2009) follows the manga plot closely from start to end.

FMA (2003) diverges from the manga halfway through because it caught up with the manga and had to make its own storyline, while Brotherhood sticks to the manga faithfully.
