I think the rarest pet is the Bat Dragon. It's super hard to find since it was only available during the 2019 Halloween event for a short time.

Right now, the rarest pet in Adopt Me has got to be the Shadow Dragon. It was a limited-time pet during the 2019 Halloween event and it's pretty much a ghost in the game now!
Hands down, the Neon or Mega Neon versions of rare pets like the Frost Dragon or the Giraffe. The effort to get them makes them extra rare!
Honestly, rarity varies depending on updates and trading trends, but the Shadow Dragon remains a fan favorite for being one of the hardest to get.
