The Neo Navy in One Piece is basically a radical group that isn't too happy with how the Marines handle pirates. They think the Marines are too soft and basically take matters into their own hands. Think of them as the hardcore, do-it-yourself justice squad, wanting to rid the world of pirates in their own extreme way. They pop up in the 'One Piece Film: Z', where their leader, Z, who's an ex-Marine, decides he's had enough of pirates messing up the world and goes on a rampage against them.

Neo Navy? More like the not-so-friendly neighborhood vigilantes of the One Piece world. Their motto is pretty much 'pirates bad, extreme measures good'.

Honestly, the Neo Navy felt like a missed opportunity. They had the potential to be a compelling threat but ended up as just another bump on the road for the Straw Hats.
