One significant difference: Brotherhood follows the manga's storyline exactly, delivering a deeper, more comprehensive plot. The 2003 series has its own unique and slightly darker take.

Brotherhood has way better fight scenes and animation. The original 2003 series? It took its creative liberty and created its own ending since the manga wasn't completed yet.

Fullmetal Alchemist: Brotherhood is the one to watch. Trust me.

Having seen both, I can say Brotherhood offers a more fulfilling experience, especially with its conclusion aligning with Hiromu Arakawa's vision.

Fullmetal Alchemist (2003) diverges from the manga's plot halfway through, while Fullmetal Alchemist: Brotherhood (2009) sticks closely to the manga from start to finish. So, if you want a more faithful adaptation, Brotherhood is your go-to!
