From what I remember, it saves after you do anything important. Had tons of cards and never lost progress, even after my little bro tried to sabotage my GameBoy.

Oh, the nostalgia! The Pokemon TCG for GameBoy saves automatically after you finish a duel, trade cards, or modify your deck in the deck building screen. Basically, anytime you complete a significant action, you can bet your sweet Pikachu it's saving.
