Finding the flowers can be a bit random, but your best bet is: red in Pirate Village (daytime), blue in Frozen Village cave (nighttime), and yellow... well, good luck in the Green Zone!
From experience, hunt the red flower during the day at the Pirate Village, check for the blue flower at night in the Frozen Village cave, and search the Green Zone for the yellow one.
You'll find the red flower in the middle of the day at the Pirate Village. The blue flower spawns at night in the cave at the Frozen Village. The yellow flower is on the ground within the Green Zone, but can be anywhere in that area!
