They're mostly in the deeper parts: Quarantine Enforcement Platform on the Mountain and the Primary Containment Facility in the Active Lava Zone.
From my hours of exploration, I found that the alien bases are in the Mountain Island and Lost River. Look in the deep areas, they like the mysterious vibes!
