In the 2003 series, divergence starts roughly midway through, around episode 26. Brotherhood, however, stays true to the manga all the way.
I recommend sticking to Brotherhood if you want the true manga experience.
I've read the manga and watched both versions; the 2003 series starts going its own way after the first half, while Brotherhood is a faithful adaptation.
