You're looking for a place called 'Area 69' actually, not Area 51 in GTA San Andreas. It's cleverly disguised but it's in the desert region, north of Los Santos. Look for the restricted area full of military and, well, lots of aggressive NPCs ready to take you down if you trespass. It's a nod to the real Area 51 and is home to some cool Easter eggs, including a jetpack!
Honestly, just use a jet or a helicopter to get a good view of the desert and you'll find it. It's hard to miss once you're in the air.
Area 51? In San Andreas it's Area 69. Directly west of Las Venturas, in the middle of the desert. Pro tip: stock up on ammo and maybe grab a tank.
