You'll find it at the Yellow Steel Bridge. Break the floorboards right in the middle of the bridge, and voila, secret basement revealed.

It's in Boney Burbs! Just go to the main building and start smashing through some walls. You'll find a hidden one eventually.

The secret basement is in Craggy Cliffs. One of the houses in the southeast corner has a floor you can break through to get there.
