Head to the Ancient Ruins! You'll need to shoot a fruit at the Phase Lemon trees to actually get the lemons. Magic, right?

I spent hours looking for Phase Lemons. They're definitely in the Ancient Ruins, but remember to shoot a fruit at the tree to make the lemon appear. Took me a while to figure that out!
