The Institute is literally under your nose the whole time! You can find it hidden beneath the ruins of the Commonwealth Institute of Technology (C.I.T.), smack dab in the middle of the map. Just watch out for those pesky Synths on your way in!
To get to the Institute in Fallout 4, you don't just waltz in through the front door. You're gonna need to follow the main story quests. Eventually, you'll get the quest 'The Molecular Level' which will guide you right to it. So, keep pushing through the story, and you'll find your way.
