In Fullmetal Alchemist: Brotherhood, Father, the big bad homunculus, created most of the other homunculi. Specifically, he created Lust, Gluttony, Envy, Greed, Wrath, Sloth, and Pride.

In the 2003 Fullmetal Alchemist series, it's a bit different. Homunculi are created by failed Human Transmutations. For example, Envy was created from Hohenheim's attempt to resurrect his son.
As someone who just rewatched both series, I can confirm: In Brotherhood, Father is your homunculus factory. In the original, it's all about those tragic human transmutation attempts.
Father did it. Period.
