Starting from the original trilogy (MK1, MK2, and MK3), the storyline continues through MK4, MK: Deadly Alliance, MK: Deception, and MK: Armageddon. MK9 reboots the story but keeps continuity with MKX and MK11.

MK9, MKX, and MK11 are directly connected with a continuous storyline. The earlier games are also linked but with more convoluted lore.

Most of the MK games are connected through a continuous storyline, especially from MK1 all the way to the recent MK11. The reboot in MK9 ties directly into MK10 and MK11.

Honestly, the best ones to follow are MK9, MKX, and MK11 for a coherent story arc. The older games have connections but get pretty wild.
