Fullmetal Alchemist (2003) had to create its own ending since the manga wasn't finished, while Brotherhood sticks to the source material. Basically, one gives you an original twist, and the other gives you the author's intended story.
I personally enjoyed both versions. The 2003 one offers a unique take, while Brotherhood stays true to Hiromu Arakawa's original vision. Enjoy the ride, whichever you pick!
