First, make sure you've scanned a Multipurpose Room fragment from the Degasi Seabases. Without the blueprint, you can't build it!

You might be in an area where the terrain is too uneven. Try finding a flatter spot for your base.
Could be a glitch. Save your game, restart, and if that doesn't work, try building somewhere else.
Honestly, just make sure your habitat builder tool is equipped properly. Sometimes it's the simplest things!
