The Elric brothers chose not to use the Philosopher's Stone because it's made from human souls. They couldn’t bring themselves to sacrifice innocent lives just to achieve their goals.

Simple, they had morals. Ed and Al didn’t want to pay the steep price in human lives that creating and using the Philosopher's Stone requires.
