Oh, they just went out for a quick zombie-free coffee run. In all seriousness, allies can vanish due to game glitches or them being off doing their own missions.
Honestly, sometimes they just vanish into thin air because of bugs. Game's great, but it has its quirks!
I've had this happen a few times. Usually, they come back after a while or if you restart your game. Don't worry too much!
