Kaneki started popping his fingers after his torture by Yamori (Jason) as it's one of Jason's distinctive habits. Sort of a dark, twisted homage.

It's a psychological trick! Characters like Kaneki and Yamori pop their fingers to unsettle their opponents and give off that 'don't mess with me' vibe.
